For some reason, I have MUCH more trouble doing pushups on my palms than I do my knuckles...
Why do you think this is?
I dip down as far as I can without touching the ground in each variation, and have the same hand spacing..

Then do them on the knuckles , the differance is oviously that one of thoose grips (for most the knuckles ) can be a limiting factor.

my knuckles are out, palms facing inward. I used to do palm pushups but started dong knuckles to strengthen my Ving Tsun fist and get a little extra chest stretch. Ever since then palm pushups have been a real chore... I can do about 30 palm and 50 knuckle...

I don't know..it's a bit harder on the knuckles for me but it feels much more comfortable and my chest gets that nice extra stretch so I pretty much stopped doing palm ones...unless I need to do some plyo on a less-than-soft terrain.

It could just be a tendon/ligament issue. Your connective tissue, muscle, and bone alignment could be such that you are just more comfortable with your wrist and hand in a straight line. Your wrist may simply not like being bent like that.

I do them on the knuckles purely because palm pushups cause a lot of pain in my wrists.

same with me, but thats cuz i broke my left wrist awhile back and it doesn't bend flat that well, do knuckle pushups are easier.

Well, since I don't like taking the easy way out of anything, I switched back to palm pushups.
Now, something even ODDER happens. When I get into higher reps (30+) and I get tired, my left arm on the outside of my elbow joint pops and the left side of my forearm goes numb. It's really... weird...
See a doctor? Any ideas?

You might want to think about that. Numbness is not a good sign.
